We use timeclockwizard.com. It's web-based and kind of clunky and ugly, but it works. I have no idea if there are better alternatives.

I use www.timeclockwizard.com at my day job. You can set schedules, run payroll, and there is a mobile app.

If you run a construction company or any company with field employees, this is not for you. If your employees are paid by the job, this is not for you. You spend more time getting it set up and still have to make manual entries. They don't refund if it doesn't work, even if it was for a day. Spend your money elsewhere. Lesson learned from one expensive day.
